One of the peculiarities of extracting compressed files is that sometimes the output ends up nested in a folder. For example, your mod directory could look like, '~DEFCON/mods/nameofzipfile/nameofmod/actualcontentsofmod'. As far as I can tell, DEFCON looks in the mod folder and interprets each folder within as a mod, but can't look deeper than a single folder to find a mod. You can actually try this: create a new folder in the mod directory with a random name, but leave it empty. It will show up in the mod list inside DEFCON.

Check that you have the actual filesystem set up correctly, where you have a single folder in your mods directory, and the contents of that folder have the mod files, rather than simply containing a second folder which in turn contains the mod files.
